Getting a .cia from a decrypted .3ds on just the PC seems like it is a bit more difficult. I eventually found a python script tool that can do this conversion. The tools for the 3ds seem a bit disorganized; there doesn't seem to be a singular tool that does everything and one has to search around for them.

I initally installed the .3ds file with Godmode9, uninstalled it, converted it to .cia and installed with FBI and it played exactly the same as the .3ds file. So I'm going to just use Godmode9 to install .3ds files instead of converting them first. Apparently .cia files are much smaller than .3ds files so I'll convert to .cia before installing.
